DPGP D.melanogater Solexa Assemblies (Release 0.5)
Examples from two 1Mbp regions of one line.
Distributions of read depth, quality values and "uniqueness" (columns 6, 5 and 7 from the maq cns.view file) over a 1Mbp region of chromosome arm 2L in the line Ral-304 (below). The quality value is based on the "phred-like" nominal Solexa quality values. Note that the quality values associated the the fastq files in Release 1.0 are not these consensus maq sums of Solexa quality values. Rather they are more accurate quality values based on contextual information in the assemblies. "Uniqueness" is the average number of genomic hits of reads covering this position (this gives a measure of the uniqueness of a region - i.e. how many other genomic locations did the reads that were aligned here also map). The top panel displays the loess-smoothed values for the entire 1Mbp region. The successively lower panels are similar plots of the indicated subregions, ending in a panel showing these values for a individual base pairs in a 100 bp region. In unique regions quality values follow depth. Mean read depth in this region is 9.9 and mean quality value is 53.
